its always like that. Any time you do so much, you just have to have some problems. Sucks goat bag.
as for the clutch bleed issue, I bet your clutch master ran low on fluid once. Top it up again, open the bleeder on the slave and let it run out(gravity bleed). Keep an eye on the master and top it up when needed. When you have run enough out to have gotten all new fluid in the line there is no way any air is left in it. Then bleed the system as normal to make sure none is in the slave cylinder.
